The only purpose is alignment. As I wrote on another thread, register marks would not appear in a cluster the way they were used on the SarahPAC map. Register marks tend to be near the edges (or occasionally in the center or along a center line.
eta: I know this from a long ago professional experience where we used maps with overlays to display different data elements, the way one would use software to do the same today. The register marks were the way we made sure the mylar layers were aligned to the base map.
