Think the agreeing is whether the 3% counted roughly lines up with the overall totals and distribution of votes for that county. For example, if some more chads get shaken loose in the process of recounting by machine and/or the 'new' votes tend to favor one candidate over the other, the results will be judged to not agree. Then they gotta hand count them.
