It's possible to interfere with anything that is being guided by and/or controlled by an external source.

A missile could theoretically be be given incorrect GPS/GLONASS signals or have them jammed, but nothing can be done about inertial navigation using onboards gyroscopes.

If drones contain classified information and are so easily brought down, there should be an automatic self destruct mechanism.
