Why aren't independent investigations the norm?

It doesn't seem like anyone who has a dog in the fight should be involved in the investigations period.

Additionally, you have people who, while educated or informed on lots of topics or issues, are probably not anywhere nearly qualified enough to understand the intricacies these cases entail.

But that's kind of impossible when the DOJ is headed up by an Attorney General that's appointed by the Executive Branch or the same party is the majority in the House or Senate. It will always look improper if they are investigating their own party, the other party will always claim impropriety. Doesn't matter if it's the current scenario or when Clinton was being investigated, we all know they aren't going to prosecute one of their own.
