waters I do not think you need permission. Same if you are in US waters the Coast Guard does not need permission to board a vessel.

"Russia has denied permission for the Greenpeace ship to enter the Kara Sea, but the ship entered the waters on Saturday morning."

I guess Greenpeace does not need permission either, as their request was denied and they ignored the denial and went anyway.
