At around the 1:24 mark in this video you see something has hit the chair causing it to rock slightly. After that we see the pages of the book flutter and hear a slight thud afterword.
I guess it could have been Jonesy the cat! But, he should be in hyper sleep with the crew, correct? Wonder if it was ever discussed by Ridley Scott?

I always just thought of this scene as the ship "waking up" powering up, air circulation, etc.

Although the chair could have just been bumped by a crew member. Happens now and then.
