One theory I heard was that Flynn provided info about a major crime by someone above him.

He would have to testify in some court setting about that crime before he should be relieved

If Flynn was also involved/implicated in the major crime, he would have an incentive to confess.

I know they say he cooperated and that is why, I don't see that as good enough. IMO
