What I think has happened is that Trump can't stand to lose so he tweeted that they're going to add the citizen question anyhow - leaving the DoJ lawyers in an impossible position because they'd already told the judge that they accept the Supreme Court's decision. One of the lawyers at today's hearing was Jody Hunt, who was recently promoted to the head of the DoJ's civil division, and who had been Jeff Sessions' chief of staff. Since he knew what happens to disobedient attorneys general in the Trump administration, he was trying to do Trump's bidding. But the judge told him he'd have to come up with a justification for trying to circumvent the Supreme Court's decision - by Friday at 2:00. I don't know how they could possibly do that without suborning perjury by Wilbur Ross.
