Commercial jets don't fly directly over the Capitol. Military jets can though, although they ususally don't, unless they're specifically ordered to:

Military flyover scheduled over White House Wednesday

* Military flyover set for 11 a.m. over White House.
* Aircraft details not yet released.
* Last flyover featured Air Force jets on July 4.

WASHINGTON - A U.S. military flyover is expected above the White House on Wednesday morning, according to D.C. officials. The event is scheduled for 11 a.m., though details about which aircraft will be involved have not been released.
