The Beauregard flag was not originally a symbol for the KKK. For years, the KKK mostly carried the US Flag - claiming to be the true patriots. The adoption of the Beauregard flag by the KKK is a relatively recent development.

That being said, the Beauregard flag is a natural fit for the KKK. The core belief of both KKK and the Confederacy is/was racism. The KKK may well have taken the flag from the ghosts of the Confederacy but I don't think those old ghosts would mind - they were really about the same thing.
