The Catholic church, the "church" of Scientology, etc. are all free to uphold a religious doctrine that opposes gay marriage. They don't have to perform gay marriages in their houses of worship. People who remain members of these churches are fully aware of these doctrines and free to choose to either follow them wholesale or selectively. None of that has anything to do with the state recognizing legal contracts between two adult (or minors with parental permission depending upon the jurisdiction) persons.
