He used Eddard as a pawn in his own machinations. I'd use him as a chew toy for the pleasure of my wolf...and my own.
So, yes - he had a role.
Littlefinger betrayed him. Varys wanted him to die to start a war. And, yes, that is a direct action - even if he wasn't working in concert with the Lannisters, he was still working his own plots.
If it's OK to allow someone to die to get what you want, then I guess what Varys did was a good thing.
To my thinking, that's not a good deed by any measure...but that's just me and I guess I'm funny that way.
