I'll admit to getting distracted right before that part of the town hall started so I may have come away with the wrong impression. However, wasn't Colbert telling Hillary that she should have just lie like every other politician and why was she insisting on telling the truth when it would benefit her to lie?

if That was the case I would say he was paying her a complement. However, I stand ready to be corrected.
