The SDNY and Mueller investigations are two seperate things.

Cohen apparently helped Mueller's investigators quite a bit as in their sentencing memo they asked for no additional prison time and if there is, that that time be served concurrently with the sentence related to the SDNY charges.

The SDNY involves mostly Cohen's tax crimes and only touches Trump on the illegal campaign finance charge. Cohen's lawyer worked at SDNY. Presumably they knew what they were doing by not agreeing to a plea deal with that US atty office.
