Yes, both have some sordid history but the FBI is the premier investigative body in the United States. The FBI (it's in the name) regularly helps other jurisdictions, even internationally, with forensics and other investigative techniques when requested. As others have said, Ecuador requested help.

If you are talking about Chile, Allende, and Pinochet, that was the CIA. The CIA is notorious for "assistance" to right wing governments. The FBI, while having its own "not great" history internally, has not been known for messing around in other countries.
