So the question sort of answers itself.

If, somehow (and its pretty much fantasy to think it could happen) the entire nation is put under martial law because there is nowhere that the judicial functions of government can be effectively carried out, then of course the Mueller investigation, as part of the judicial function, would have already been shut down. If there is a way for the Mueller investigation to go forward, then by definition, martial law cannot be lawfully declared.
